Open-source tools enable accurate 3D reconstruction and segmentation of brain photographs, offering a cost-effective alternative to ex vivo MRI for neuropathological-neuroimaging correlations.

Our tools can: (i) 3D reconstruct a volume from the photographs and, optionally, a surface scan; and (ii) produce a high-resolution 3D segmentation into 11 brain regions per hemisphere (22 in total), independently of the slice thickness.
The results show that our methodology yields accurate 3D reconstructions, segmentations, and volumetric measurements that are highly correlated to those from MRI.
Table 1 shows the area under the receiver operating characteristic curve (AUROC) and the p-value for non-parametric Wilcoxon rank sum tests comparing the ROI volumes of AD vs controls.
Dice scores above is direct but based on a relatively small number of slices. The results show that Photo-SynthSeg generally outperforms SAMSEG, producing Dice scores over 0.8 for all structures except the amygdala.
Table 2 shows correlations above 0.8 for most brain structures, indicating usable volumes in volumetric analysis.
Figure 4 shows robustness to increased slice spacing but increased error with thickness jitter.
